Have you used a numbered EoIP connection (small subnet of say /30 on the
EoIP transit)?

I would start by using BTEST (using WinBox tools) between the 2 Mikrotiks
(UDP and TCP. Public to Public and also private to private - 8 tests in
total.
Public to Public End1 to End2 UDP
Public to Public End2 to End1 UDP
Private to Private End1 to End2 UDP
Private to Private End2 to End1 UDP
Public to Public End1 to End2 TCP
Public to Public End2 to End1 TCP
Private to Private End1 to End2 TCP
Private to Private End2 to End1 TCP

I am happy to assist as I do a fair bit of EoIP debug between Philippines,
Australia and Hong Kong.
Feel free to PM me MTR's between the sites sites public IP's (one form each
end).

We find here disabling Nagles algorithm can speed up EoIP traffic between
workstations and servers up to 500% typically.
Main reason is obviously due to latency. Asymmetric routing of course plays
a hand here too.
